whine multiple instances

Basically we're running C:\Strawberry\perl\bin\perl.exe -wT C:\Bugzilla\whine.pl from a scheduled task.  Do I include the PROJECT variable in this somehow?

You need to do exactly what you did for setting up the different instances for your Bugzilla in e.g. the web server. The PROJECT environment variable is most likely missing in your scheduled tasks or not what you expect it to be. Use ProcMon to monitor the executed task and have a look at which config file is read and stuff.
